The main ingredient determines the type of potion you are making.
Secondary ingredients have 2 purposes, the first is to actually make the potion, when you first start off you will have to use 1-3 of these stabilizer ingredients just to make the potion. Once you gain skill though you will be able to use the other secondary ingredients which boost the duration, level, power or amount of the potion you are making. Vials can help you decrease the amount of stabilizer ingredients you need.

Making Potions
Once you become an alchemist the first thing to do before you can make a potion is to acquire some ingredients and vials. When you open up the window for crafting the next step is to add the vial. The higher quality vial the less stabilizing ingredients you'll need later, which means you have more secondary ingredient slots for other enhancements. After the Vial you choose a main ingredient, this ingredient will determine the type of potion you are making. After you add this ingredient the window will tell you the chance you have at making the potion.
If it says you can't make the potion then you can either add some stabilizer secondary ingredients or use a higher quality vial. Once you have a potion that can easily be made you can add some other enhancement secondary ingredients. As a rule most of the secondary ingredients don't stack so using 2 duration secondary ingredients will only give the result of one thus wasting one of your secondary materials.
The exception is the stabilizer ingredient and the quantity ingredient. Once everything is the way you want click create and hopefully you don't fail and make your potion, if you continually fail try getting a better vial or using more stabilizing ingredients.
Finally if while making your potion the difficulty bar doesn't say "will definitely succeed" then you will create a volatile potion which could have unwanted affects when the potion is used.
